I can't remember if this was mentioned before, but one in Sgt. Frog of Lupin and Jigen--a pretty detailed one, too. I'll post it on YouTube soon. : )
Interresting, I'd like to see that. And I thought there were only Evangelion references in that series (wasn't that whole series an hommage to Evangelion? I think they even got the original seiyuu for Kaworu for one of the main (?) characters.).

Nice, that's obviously Lupin and Jigen.
I read that the series is full of hommages to many anime series.

Someone posted this yesterday. From Honey And Clover, 1:19-1:43. A woman gives a green jacket to this teenager with glasses. He goes to a party, and he pulls the string with the flags on it. He is wearing a green jacket, black shirt, pants, yellow tie, tie clip.

References like one of the characters donning Lupin's clothes or a Lupin look-alike are fun, but appearances of the actual Lupin and co. in other anime warm my heart even more. ^^

Eggman as in "Goo goo g'joob" or as in "Not that irritating hedgehog again"?  Ah, it's irrelevant, since that's definitely a Cagliostro spoof.

Speaking of vidya games, in the Metal Slug games (Metal Slug 7's the only one I can recall actually seeing it in, but there could be more) there's a weapon called the "Zantetsu Sword":

Not sure if it's a reference or not, but I immediately thought of Goemon (Zantetsu Sword/Zantetsuken, same thing, right?). 
I wouldn't be surprised if it is a shout out, since the games have made references to things like Doctor Who, War of the Worlds, and Yellow Submarine.

I hadn't seen 1985's Vampire Hunter D for years when I first saw Cagliostro and I still saw an immediate similarity :

It's just my impression of course but even though these two movies are incredibly different, I can imagine D being influenced by Cagliostro for this scene.

wedy (death note) has similar things with fujiko: she's a professional thief, she smokes the same cigarettes, she rides motorbikes, she wears similar clothes when she's working, she's a cute girl... i'm not telling this character is inspired by fujiko, only that they have things in common.

also in an episode of crayon shin chan, he appears as lupin IV and his friend kazama as zenigata.

I don't speak Japanese, but I seem to recognize the letter "Zenigata" in the middle...
